I spent a lot of time on this, about 90% of which was in figuring out how to quickly and cleanly record the Minecraft window. I started out in Windows using FRAPS. This made clean videos, but the overhead brought the framerate down too low. I was also unimpressed with the flexibility of the free/trial version. I then tried fixing my problems with Minecraft in Linux. I found a workaround to my ATI Catalyst driver problems so that Minecraft would run without lag. So I attempted to use GTK-RecordMyDesktop. This worked well enough, but it was difficult to select the region of the screen I wanted, and I later found out that the alsa drivers I was using created an annoying hiss when recording audio from both the analog input and the digital microphone.
I tried Windows again and found CamStudio. Finally, a program that worked well and recorded exactly the AV I needed! I then used Windows Movie Maker to compress the massive .avi that CamStudio put out into a manageable .wmv file to upload to YouTube. Here is the finished product:
